The Grove of Mielikki also does not recognize Shaundakul as an ally.

...neither is Yondalla's child, Sheela Peryroyl recognised (assuming that she is an ally).

Please note, that the "allied faiths" are based on the write-ups in Faiths and Pantheons for the Gods in question.
No-one ever actually wrote:Ask not if your God is an ally of their God, ask if their God is an ally of yours.
The Greater Gods are often mentioned as allies of the lesser Ones, but in Their own lemma usually only other Greater Gods are mentioned. This keeps Them for having a whole slew of allies, drinking buddies and "it's complicated"s.

Of course, if you feel the temple of God A. should service the worshippers of God B., you can always make a suggestion to the builders. But unless it's actually in F&P under the description of God A., it's not a bug.

I have done the Settlestone Raids 3rd Assignment about 4 or 5 times now. I go in and kill everyone I can find, but the quest never advances or completes. I suspect it might have something to do with the prey wandering now instead of staying in their spawn spots. Perhaps the nearby outpost takes out a few of them before anyone can get there.

I believe Shaundakul is mentioned as an ally of both Mielikki and Selune in the F&P entries for those gods (as well as in Shaundakul's own entry). He is also mentioned as an ally for several of the Seladarine, though I have not had the opportunity to look at that IC yet.

Neither does Silvanus or Chauntea or Yondalla.

We have a forum posting and have dicussed this as DMs months ago. Being how things are, this will not change till someone A) rescripts the vendors or B) gets permission to make a Shaundakul priest/vendor to wander the Silverymoon Pass randomly near the mysterious and reported shrine.

Send me the scripts for the temple vendors. I will make a list of all the allied faiths from the F&P according to Holly's guideline and rescript them (and not just for Shaundakul). It should be nothing more than adding one or two additional lines of script to each one to simply recognize the new related deity if I am not mistaken.

Discovered a minor exploit, tested it to check I wasn't hallucinating, not sure who to report it to. Am up a small amount of xp and gp I shouldn't be, if the relevant party would PM me I'll describe what I stumbled onto.

My animal companion changed from a leopard to a Sliver Stoutthistle on the OLM, and for some reason, Sliver refuses to be unsummoned.

Only if she gets xp while serving as your meat shield.

Oh, and HC, that's not a bug, it's a feature. 8)
