Only if you have copies of any of the modules you will log into stored in your /modules directory. So, DMs logging into their server (say, alfa010_bg), who also had a copy of the alfa010_bg module in their /modules folder, would end up losing their copy of the mod (along with any changes made to it) when logging into BG to DM. If they'd saved it under another name, though, it would be fine.
Those most affected by the change are folks like Wynna or myself (or Beta host/builders) who frequently toolset, then load their edited module to join for testing. Without special precautions, whatever work had been done on the module may be overwritten by the incoming walkmesh files.
Another safeguard is to default the "Require synchronization of game resources" to "OFF/0" in the nwn2player.ini when testing, though this means any others trying to test your mod would need to separately download the PWC and/or haks.
